Yes, `main.yml` tags each stage, use `--skip-tags`

Never inside the repo. A common pattern is to store them in the home directoy
of the user who executes `ansible-playbook`. For example `~/.ssh` for ssh keys, 
`~/.aws/credentials` for AWS etc.
